What a same sex couple lives in a state like Iowa that allows joint returns but one person works in Missouri which doesn't recognize same sex couples filing jointly
I work as a preparer in a state that allows same sex joint returns but was wondering how income or part year residence in a state that does not allow it would affect the return.

Most state tax returns originate with, and are closely tied to, your federal tax return. The IRS follows U.S. Tax policies. U.S. filing requirements state that the return cannot "violate local law". So as long as your local jurisdiction has no problem with same-sex relationships then you should be able to file a JOINT federal return. Otherwise, you would not be allowed to file Jointly. You might want to check with your state taxing authority for further guidance.
